Yes, that is true. The Albion Skunk, which you start the game in, is the only ship you can fly yourself.
While this might seem limiting at first, please note the following: At the start of the game, the Albion Skunk is still very weak (this is especially true for the Campaign gamestart), but can be equipped with better weapons and upgrades over time, making it a much more powerful ship in the end. In addition, the Skunk can carry a number of specialised drones, which you can fly yourself with the help of a Virtual Reality interface and which further increase the scope and versatility of your actions. Also note that, while you cannot fly other ships, you can still own and command them. This includes fight, trade and build ships.
