Where can I get secret weapons (Fusion Beam Cannon, etc.)?

Generally speaking, you can't.

Fusion Beam Cannons and Tri-beam Laser Cannons do not exist in the vanilla game.

Lasertowers are fitted with Plasma Beam Cannons, but there is no way to extract one for use on a ship.

However, if you are lucky you may come across a few Phased Array Laser Cannons during one of the main plots.
