Saved games are named Xnn.sav (e.g. X01.sav) and they are located in the folder:
...\Documents\Egosoft\X3TC\save (or ...\Documents\Egosoft\X3AP\save for X3AP) on Windows*
~/.config/EgoSoft/X3TC/save (or ~/.config/EgoSoft/X3AP/save for X3AP) on Linux*
~/Documents/EgoSoft/X3TC/save (or ~/Documents/EgoSoft/X3TC/save for X3AP) on Mac*
Any customised control settings (profiles) are saved as xpf files (e.g. profile1.xpf) in the folder:
...\Documents\Egosoft\X3TC\profiles (or ...\Documents\Egosoft\X3AP\profiles for X3AP) on Windows*
~/.config/EgoSoft/X3TC/profiles (or ~/.config/EgoSoft/X3AP/profiles for X3AP) on Linux*
~/Documents/EgoSoft/X3TC/profiles (or ~/Documents/EgoSoft/X3TC/profiles for X3AP) on Mac*
You can safely copy them elsewhere and put them back in again when you've finished reinstalling. If you copy them to CD or DVD then remember to check the read-only flag is cleared for the files when you copy them back again, as it may be set and this will prevent you from saving! Savegames are compatible between all three operating systems (Windows, Linux, Mac).
*On Windows XP, the Egosoft directory containing the save and profiles folder can be found under My Documents.
*Please note the capital "S" within the EgoSoft directory on Mac and Linux.
