Any of your wingmen ships that have turrets should have the appropriate command software running in the turrets. This mostly concerns Iguana and Nova ships - very few would consider the other transports as useful combat support. Missile defence is a useful one to have - the turrets fire at missiles to protect the ship, and will also pre-emptively fire at any enemies that the ship is flying against.
